I just visited The End through Cobble Creeks most poorly kept secret (which I beefed up its security - looking at you SnowGolem1), and it is definitely upgraded and different. I didn't have to wander far to see my first ever Ender Dragon. /spawn typed most quickly

Before I updated to the official 1.0.1 Bukkit release, The End map folder was called The_Sky_Lands. I checked the files just then and there was a new folder called The_End. It seems that The End has been updated. This would explain why there is no Ender Dragon in our The End.
Unfortunately, you'll all have to find your way back to the The End, and restart your journey.
